I would seriously recommend upgrading to 6.0 if you're doing .NET
development. As I recall, some features such as No Touch Deployment only
work properly with 6.0. What bugs are you encountering with IE 6.0? Did you
install the IE 6.0 service packs and patches using Windows Update?

I've seen the sort of slow down when network (or other resources) cannot be
found, one symptom of this is when pressing windows key and R, the run box
takes an age to appear.

Yep, sure did...
The biggest problem is the "slowdown" issue I've been trying to resolve in the IE6.general NG-
after several hours time at the workstation, usually with IE6 open, get a HUGE systemwide slowdown (menus take 4-5 sec to pop, apps take 10X longer to launch) that WILL NOT clear unless I do a restart.
Mem usage OK/Paging OK/AntiVirus OK/%CPU no more than usual.
No disk subsystem issues/no events logged.
It's like traveling back in time to the old 486 days.
Something appears to be bottlenecking the system, but whatever it is, it's not grabbing the CPU, and it sure as hell started AFTER
installing IE6.
There is one other possibility, and that is MDM.EXE, the Machine Debug Manager, which was NOT present before the .NET install. But it's not logging anything, and stays rock solid at 00:00 CPU time, like it's not doing anything at all, so I don't think that's it.
Willing to experiment and try to resolve this, but it's really beginning
to piss me off.
W2K/SP4, etc if it matters.
