Certain links (using IE) that are meant to open a javascript window
don't seem to work on my system. That is, the window appears and
disappears in a flash. Of course I have disabled my pop-up stopper.

Not sure what you mean by javascript window, I assume a normal window, that
happens to be opened by javascript.
Still, if this is a javascript problem, perhaps post some code or a link
that we can use to replicate and analyse the error.

At the moment I cannot remember any specific site that does not work
on my system, but generally they are just your average sites that
happens to have links that show 'javascript openwindow….. " or
something similar in the Status Bar.
I have even reset my Tools/Internet Options / Advanced to their
defaults.

problem is that when the user clicks on the image and the window pops
up OK, but the window underneath also proceeds to the image. The
