Installers and Deployment

I'm having a problem with the .NET installers that I create using
Visual Studio .NET. I'm able to create the installers and deploy
them on the target machine, however, when I run the installed
application, parts of the installer keeps popping up giving you the
impression that it is still installing software. This of course is
very annoying and useless since the application already seems to be
fully installed and functioning as expected. Anyone else run into
this problem? Or better yet, anyone else know how to solve this
problem?
