Did you change the startup script for MySQL?
Does MySQL have access to these directories? I know they are default
locations but I'm wondering if you have your tables stored in another path
and remove/moved /var/lib/mysql meaning that it looks in the wrong location
for the pid file.
My understanding of the pid file is it notes the process id number (provided
by linux/unix) for the parent process of mysql engines/demons. The contents
of this file (which I believe should be a number) aid it when you want to do
a rcmysql status or rcmysql stop
