log4j writes to system out after changes made to unix system

Log4j is now writing to system out when I changed my java properties and other things in unix. Everything was working fine, I cannot rollback to my previous settings. Am I missing an external setup, ie. jar files, that is causing this issue? I believe that log4j.properties is not being read and im using common loggings. I think that because it is not find log4j it is using basic logging system, please help. Thanks in advance.
