Email System Folder Manager Recommendation

WE have Email system in our web application and need to add a folder manager
as in HOTMAIL and YAHOO! , currently we are moving the messages using web
service, so what i need is how do I start to build such thing?

initially I think of creating a physical folders and manage them , does it
the best solutions?

Can you describe your email system in some more detail? If it Exchange
Server based, you can use mail folders in Exchange Server. You can use
WebDAV to interface with Exchange Server. Hope this helps.
