I think the best place to find out details on the differences is the MSDN Library. There is a topic about web applications that compares Web Site Projects and Web Application Projects.

I recommend implementing web applications because websites has problems with namespaces which become important if you are developing a serious web application with many parts.

Are you talking about the project templates in visual studio? The are lots of differences. A web site project was introduced in 2.0. It does not have a project file and everything in the folder is included. Web applications compile to a single dll while web sites mainly uses dynamic recompilation by ASP.NET meaning you have to deploy source code and whatnot unless you precomile your app. There is a command line tool for this.

There are probably some other differences as well that I am not remembering.
