MS SQL Server Slower for Persistant Queries

I recently changed our accounting software from using Pervasive SQL to MS SQL Server. Our reports now run aproximately 20 times faster.

However when we run day end processing, data integrity checks or backups, things that are doing 10,000+ queries in a row, it seems to take roughly 4 times longer than it did in Pervasive SQL.

I am thinking that the SQL Server is limiting the number of queries one computer can perform in a given period. However I can not find a setting for this.
