similarity search in a SQLDB

I have a SQLDataBank and I want to compare some new datasets with my dataset that I already have on my db.. for this I want to make a positive similarity search to look for a best hit. I've tried blastn for DNA sequences, but I'm looking for a script to use with DNA sequences and band pattern numbers (amplicon weights). Some one knows wich is the best script to use? Thank you

Since you are obviously working with BioPerl, you may want to look through the list of modules and see if there is anything that you can use.
