Disk Defragmenter will not complete

I am helping a friend and his PC will not complete the Defrag process. It
says it needs it but once we start, it get to around 14% and then jumps to
98% and says some files could not be defraged. Now all I get is a list of
'Application' folder but cannot find what they are in the system. Any ideas
why this is not completing or the list is not very helpful. Any help would be
greatly appreciated.
I am pretty good on computers. A+ cert and work on PCs all the time. Just
never saw this before.
