Setup Runs After Software is Already Installed

Hello,

I'm using Visual Studio 2005 Professional Edition to create an
installer. It installs files into:

[ProgramFilesFolder]
[CommonAppDataFolder]
[DesktopFolder]
[ProgramMenuFolder]

In the [CommonAppDataFolder] is a bin folder that the software will
read, write, and delete files. Also, in the [ProgramFilesFolder],
there are config files that will mostly likely change after
installation.

I'm running into problems where the setup runs when the user tries to
launch the program from the desktop icon (or start menu). That seems
to happen when changes are made to these files.

First, in the short term, is there a way to turn that off? Second, in
the long term, is there a better way to handle installing config files
and common data files?
