Issue X.509 certificates programmatically

We are developing a PKI web application using Microsoft Visual Studio.Net 2003(ASP.net-C#) with WSE 1.0(Service Pack1) and IIS.We use Windows 2003 Server for user management through Active directory and to issue X.509 certificates for the client.
How to request certificate to the client programmatically from the 2003 certificate server and install that certificate to the client’s computer machine through our application.
We are using to sign (with private key) and validate (with public key) an XML file using the W3C XML Signature specification.
Our development requirement is using the certificate which is stored in a external device(USB) for the digital signature.
How do we export the certificate from local machine store to USB?
Is it possible to sign the document using the certificate which is stored in USB without importing to local machine store. If not how can we import the certificate to local machine store

Is anyone there 2 help us.....
