Click on icon triggeres reinstall

I see this discussed in a 12/30/04 post but do not see a complete answer.

I install my C# Windows application. During setup it gather information
which is placed in the registry.

I also create a desktop shortcut. Works fine.
Then I make changes to my program. Change the setup version number which
triggers a ProductCode and PackageCode update. I also update my version in
the AssmblyInfo file. DetectNewerInstall = true, RemovePrevious version =
true. Go to the client and run setup.exe. You can see it remove the Desktop
icon and create a new one.

Click on the new Desktop icon and a dialog saying "Preparing to Install"
appears. This then deletes some of my registry entries so the program will
not function.

Why is this triggered, and as the 12/30 post indicates is the only solution
to not use the built in deployment project facilities to create your
shortcuts?
