Application Integration with limited API

Here's the problem:
In order for us to get paid by our major customers, we need to input
our invoices into their proprietory billing system. Their billing
system(s) are available via Web, Windows (w/dial up), Citrix, Terminal
Emulation (w/dial up). We are spending hundreds of thousands of
dollars each year with double entry (once in our accounting system,
once into theirs). We need someway to move data back and forth
between these accounting systems at the client level. Unfortunately,
our customers are not open to accepting XML/CSV files for import (that
would make things too easy, wouldn't it?!). This solution would need
to be able to communicate with our accounting system to get the batch
of invoices, then using some magic make it appear in our customers
accounting system with some Windows API that can be customized with a
template that can be communicate on all the levels mentioned above.

I was thinking something could run in the system tray that could
monitor the windows that are open. We would have our accounting
system open and their accounting system open at the same time. Then,
clicking something in the system tray would read what's on one screen
and put it into the other screen. Does this sound possible? Ideally,
someone has already written a program that can do this and we can just
customize it with screen templates. As my boss would say, why
reinvent the wheel?
