Connect Mysql Server from Remote Location

Hi,
Our mysql server is installed on Linux Fedora machine. When I try to acces MySql server from a windows based remote location using a GUI TOOL, i am getting the following error "Error Number:1045 Access denied for user 'root' @'myhost'[Using Password yes]. Both machines are on same domain. As i know, we may have to do some modifications on server my.ini file and also on Linux server . Kindly please let me know the steps to establish the connection.
