What are you using to monitor the connection? How do you know it has not been terminated?
What version of Gnome are you using? What Linux Distro?

Linux Distro --> Debian Sarge

How to find the version of Gnome ?

Nautilus opens in a Window.

I used Nautilus to mount the Server using FTP. There are various protocols like SSH etc which you can use. I use FTP.
When I click on the mount icon the Server Window opens.

When I again click on the icon after some hours it doesn't ask for password as in case of SSH.

What I believe is going on here, is not keeping the connection open; actually, I think that Gnome is just saving your password for your session.

That is incorrect.

To remove the FTP Server from nautilus, right click it in the left panel, and select "unmount".
