Is there a way to programmatically change the base href tag in a
website with JavaScript?

Sure, "base" elements are only elements, so if the DOM of the UA
provides access to all elements there is no reason it would not to
"base" elements. However, the question is whether this affects
the operation of the UA when visible hyperlinks are activated.
Another question is why someone would try to achieve that.
