Pop-ups in the test

I am trying to put some pop-up window in the test (it's Java web application). When I click, throw the test, on the button which opens the pop-up, I can see the pop-up, but I can't use
anything on this pop-up (like clicking on check-boxes, typing into text-fields...). I copied the code from Selenium IDE into my code (for example: selenium.click("XY")), but in my log file after executing the test it said "element XY not found", and of course the element IS on the pop-up form. So what should I do?

What kind of a popup window is it? Is it a Javascipt popup? If so then you might want to ask in the Javascript forum about it. Also provide additional details about the problem and post any relevant code that you may have(using code tags)
