Isolation modes in IIS 6.0??

When upgrading from IIS 4.0 to IIS 6.0 how do you know if your application must run in the same process as Inetinfo.exe? This seems to determine whether you can run IIS 6.0 in Worker Process Isolation Mode (Native Mode) or in IIS 5.0 Isolation Mode.

Secondly, are Application Pools only used for when you have more than one Web application or can you utilise Application Pools on single app?

I'm struggling to understand. Please help.
