Timeout at secure sites

What is the best way to protect a secure site so that once it is
accessed and a user has logged in, after a certain amount of time with
no more requests from the user, they would have to login again to
access the site's content?

This depends on whether you have control over the user session. Then
you can implement a session manager that will 'close' the idle sessions
after the specified timeout period.

More advanced systems will do this automatically. You can then hook in
to when a user session is being expired and perform additional clean up,
for example to log an entry in the database.
