ASP and Sharepoint - Conflicts?

Hi,

I've recently been working on an C#/ASP.net (v2) web application that queries a couple of internal SQL 2005 databases, connects to Excel (2007) and then makes the resultant .XLS file available for download via a simple hyperlink. This is all working nicely and is deployed on the company's intranet.

My boos though wants to use the site from within Sharepoint (2007), simply linking into the web page but it looks like Sharepoint has other ideas. While everything links together properly, as soon as anyone tries to access the site via Sharepoint, it goes...strange.

'Strange' in this case means things like not populating drop down list boxes (populated by a simple SQL 'SELECT...' statement in the PageLoad method), not extracting data to use with Excel, not re-routing to pages correctly and, most worrying, skipping the login page and going straight to the content pages (the site uses FormsAuthentication).

I've had a look at the code and, given that it's working fine in IE 6 and 7, I can't see a problem (this problem just seems to run contrary to everything I've ever done before). Even if we just launch a new page linking to the site (rather than trying to embed it into a Sharepoint screen), the damn thing goes 'strange'.

Could it be something to do with session variables? The link into Excel (although it never appears to get anywhere near that point in the code)? Some sort of underlying connection issue (everything is on the same network, can 'see' everything else etc. - the machine that's hosting the web app also hosts our reporting server and Sharepoint is happily working with that)?

I've had a hunt and nothing seems to be coming up that even hints at what the problem could be so...any ideas?
