What you say is true, and there is a way to overcome that problem.
Using the SWFObject script (
http://blog.deconcept.com/swfobject/). You need to write the contents in regular HTML inside a div, which the script will replace with the actual movie, but since search engine robots doesn't parse javascript, they will se the regular HTML contents and use them to index your site, but the user won't see those contents, just the flash movie.
Read the documentation, it's really easy to use, and a great script.

I've read that search engines do not read flash content, and meta tags are not supported by many of the main search engines anymore.
Can anyone tell me if there is a way to work around it, so my all flash website can be seen with search engines like google or yahoo?
