Registry entries changing on their own...

I wonder if anyone's heard of this, knows why it happens and how to fix it?

I created a c# application for a corporation that would run on networked
terminals (running windows XP). It was installed on these terminals by a
network administrator with an MSI I created with VS.Net.

My application has read only access to the registry. After the installation
the normal users will run my application for a while (few weeks) and then
the application will stop working. On investigation the registry settings
that have been used and were set during the installation process have
changed.

In one case I saw a string value had reverted from what we'd entered at
install time, to the MSI default set at compile time.

This is a secure network and the users are really tied down in what they can
do so I've no idea how this happens.

I could move everything to a configuration file then get the administrator
installing the appilication to modify this after they've installed the
product...

Any ideas why this is happening or things I may be doing wrong?
