Encrypting web.config

I'm using the command line: aspnet_regiis.exe -pe "appSettings" -app
"/passwordReset" to encrypt some sensitive values in the configuration
section.

I can always get the values encrypted, but it seems that sometimes when I
encrypt it something goes wrong becuase it's not readable by the webapp.
I'll copy in a new web.config file and run the command again and all will be
fine. Anyone know what could be going wrong?
