Copy Website Problem

We recently migrated our development environments to a new server. We simply
copied the website's files from one server to the other; we did not use the
site copy wizard to place the site on the new server. Since then we get a
permissions error any time that we try to copy over an existing file; we can
however use the copy wizard to push new files to the server. We can also
delete existing files from the server and then copy them back over using the
wizard.

I realize that I could kill the website on the server and copy the entire
thing using the copy wizard to resolve this issue but I'm curious as to why
this is happening. It's almost as though there's something in the copy
wizard's support files (where ever they may be?) that tells it I'm not
pushing to the old server.

Any insight as to what's causing this issue.
