Virtual Directory - Security Question

What specific additional security is afforded by providing access to files
through an IIS Virtual directory - as compared to simply providing access to
the files "in the site" (i.e., under the site root)?

My situation is the: I'm providing a CMS that lets users upload various
files (MS Word docs, PowerPoint, AVI, MPEG, etc) and then create links to
those files in pages elsewhere in the CMS. My current in-development version
uploads/stores files in subdirectories of the site root (i.e., no virtual
directory). I'm considering moving these directories out of the site -
accessible only via a virtual directory. If I do that, then in what way have
I "raised the bar" for would-be hackers? (and ultimately - is it worth the
effort to make that change?).
