Is there any limitation on how many file dsn can I use per IIS Server?

Other than the limitation imposed by your disk space, no. Why do you ask?
Instead of a file dsn, how about just using a connection string in a common
include?

Yes! There is a limitation for client tools on the number of characters
occupied by all DSN names.

Also, file DSN is easily the least performant choice of database connection
