i need to save the setup of an antivirus on the ROM of a windows mobile device

Ok, have you tried connecting it to your pc and then browsing to the device manually and copying the file?

yes, if you reset the device the file is deleted

Some devices have a persistent file storage. My iPaq has ROM disk partition that is mounted in the file system. It does not overwrite even when doing a factory reset.

Unfortunately if you are using a windows device the only way to create things that persist in ROM is to add them to the OS install and re-flash the memory.

how do you add the files to OS install and re-flash

You can only do this if you own the company that manufactured the device in the first place. You might be able to do it if you are a genius and have the right tools but since Microsoft's licensing is so restrictive for Windows Mobile devices I'm not going to tell you what tools or how much of a genius you need to be.
